Mystery of the Emblem is divided into two distinct books. Book 1 is a condensed remake of the original Famicom game, retelling Marth's war against the shadow dragon Medeus and the Dolhr Empire. Book 2, titled 'War of Heroes,' presents an original story set one year after the events of Book 1, following Marth as he faces a new threat: a mysterious rebellion led by a masked warrior who claims to be the legendary knight Camus. This dual structure allows new players to experience the original story while providing veterans with a fresh, challenging campaign.

The game established many series staples that would define Fire Emblem for years to come. It introduced the support system, allowing adjacent units to gain bonuses through battle bonds, and refined the weapon durability system. The 'War of Heroes' arc is particularly renowned for its intricate map design, moral ambiguity, and emotionally charged narrative exploring themes of loyalty, redemption, and the costs of war. Characters such as the conflicted Sir Hardin, the enigmatic Nyna, and the tragic figure of Camus add layers of depth rarely seen in strategy games of the era.
